There may be issues relating to upgrading your forums if you do this, yes. As you are modifying the core files that are usually the ones being changed with updates. Now the automated updater can in many cases work around this quite nicely, but if parts are added you will have to edit the newly added...

This is quite doable, but requires a bit of editing, you'll want to edit your files to use a determined prefix for anything user related, which means you'll have to go through all the core files and manually edit these, then you just use the same forum code on both forums, with the config file separ...

What you would want to do (out from what I understand here), is run the install script three times, making a new table prefix for each board. I had a setup like this going. I would use the same database user/pass for both boards, then I edited my config.php and altered $table_prefix based on the URL and a database.
