Here is the block of code that seems to be causing it. AutoMOD should not care that you changed the root folder. What seems to have happened is that the /store/mods/ directory did not move along with the root folder. Can you ensure that you have /{phpbb_root}/store/mods/ on your server? And that the permissions at least allow world-readable? The folder...
