Update: Ok I just updated MySQL to 5.6 and also PHP to 7.1. There was no 7.1.3, only 7.1. Hopefully that's the same thing. Have you tried Upgrading from 3.2 to 3.3? Also review the sticky (Common problems while upgrading to 3.3.0) at the top of this forum.

I believe the source of the problem has been discovered and solved. Long story short, the sessions table was of type MEMORY, meaning it was stored in RAM.
