I don't think they need to be deleted first. But I always do that to have a "clean" version. Maybe there are files that are not needed anymore...

I just delete the cache, vendor and phpbb folder from my server, and then upload all new files except the config.php and .htaccess (have some edits in there). You can upload ext, images, store etc without problem, the don't overright your images, extensions etc... because those images, store... fold...

Open python\config.py file (with notepad or any text editor. Modify the DATABASE_CONFIG parameters. You should put the informations required for the Python server to connect to mysql. I think you are just "overdoing" security.
My server password is 250 characters, and good configured Fail2Ban.
phpBB itself is a very "safe" software. So I don't see the "need" of all that extra security ...

I don't think that you can do it within phpBB but you can with .htaccess With .htaccess is a bad idea. I used that a few times, and when the maintenance was done I removed the code from .htaccess. But users were still being redirected to the maintenance page. .htaccess is cached in the browser cache.
