No, why you don't use quote in such cases? Do you know of any extension that would only trigger it if we use [code=php] or etc.? This way not all text that we place within code brackets is colorized?

Try a clean install on your own server. There is something wrong on your side and nobody can help you with that. Your site seems to be using something else also -- by inspecting the source file: ReIMG-ZoomIn? Yeah ReIMG is my own extension and isn't doing anything to make the center BBCode work.
