Some things were changed I guess. Well, now you can get phpBB Skeleton Extension and generate notification boilerplate files you need.

You shouldn't change phpBB core files ever. That's about your extension's directory, so your custom config.yml has to be located in your extension's /config subdirectory (not in phpBB core), so you just create /config/config.yml file in your extension, then you add some services into it.

I think that is because of the Textformatter/Mediaemded library update which Mediaembed plugin installed version is not compatible with.

Change textareas to editable div

Changing textareas to editable div (alternatively, implementing toggling between textarea and editable div) would (probably) easify working with emoji and also would be a step closer to wysiwyg editor implementation.

The issue also affects boards freshly converted from 2.0/3.0/3.1 to 3.2 (where text is not reparsed to XML yet).

This is probably because notifications got sent after the core.submit_post_modify_sql_data got triggered, so the notifiction data is getting overrided.
This is solved in phpBB 3.2.4 where the core.modify_submit_notification_data event was added (by your request ;) ).

That doesn't actually solve the root of the problem but makes it work by redirecting from the /feed back to app.php/feed.

Well, again :) What are your redirection rules, especially for app.php? And where is the last one placed to in .htaccess?

That is how the built-in 3rd-party parser s9e\TextFormatter works.
If you'd like to understand it, you'd need to dig into its internals.
