Do you even need to use auto update? What MOD's have you installed on your board? I only went for auto update as its easier and less complicated, or so i have been told. That is where you went wrong. You should only be uploading the /install/ folder.
That might be how Sportyguy went wrong but i only uploaded the install folder, and getting the error i posted in my previous post.
