Your Board Configuration needs a change.

In the admin Panel, Click Configuration, Its under General Admin.
Look for "Script path", Change it to reflect your SubDomain Rather then your reg. Domain.

Have you installed any Mods?

You just need to change URLS and DIR locations in the Admin Panel. As far as having two copys of the board runing in diffrent locations. I dont think so, but im still un-sure...
