Actually, you should be able to simply run the v2.0.24 install/update_to_latest.php script against the database, then be able to run the v2->v3 conversion. The upgrade process doesn't look at the files. The MODs would disappear, of course, but that's going to happen anyway.

They started working again because the number of connections dropped below your host-imposed limit. Changing the software won't fix the limitations, unfortunately.
