MySQL upgrader question

I had a problem which I thought was related to this KB article Doesn't have a default value errors and used the MySQL upgrader from the STK in order to solve it (of course I made a backup of my database). I could fix the problem in the end, but it turned out that it had likely nothing to do with using the MySQL upgrader. My question: If the board is running without (visible) problems, could the tool nevertheless have "damaged" the database in some way, because it wasn't necessary to use it in the first place. Or isn't that a problem?
