Remove readed notification

there no way to delete notification manually.

How can I correctly write extension to solve the issue ?

Quickly explaining 'how to write an extension' is not quite possible.

Also as explained in the topic you linked to, you can set an option for it in your ACP.

Moreover (cant find it anymore) but I read somewhere that it is not really desired functionality for phpBB itself, as this is just how notifications work, look at facebook etc..
Nevertheless, an extension can be made for it.

I need not explanation how to write. I already have written a few. But sometimes there are no any hooks. And then I should modificate it. So to prevent this I'm asking how make it correctly.
Anyway, in article in post above was suggesting to write here.

I'm not sure if I can follow you.

So you have written a few extensions yourself? Then I suppose you are not requested an extension, but some information.
In that case: [Tutorial] How to create pull request for core events
That will allow you to request hooks/events for core phpBB files.
