Customizing the s9e syntax highlighting

By following the straightforward instructions, I installed the s9e syntax highlighter, but the default look with a white background clashes with my theme.

It seems that there are many styles available, but I'm not sure how to change them.

The associated .css files are easy to find, but it's unclear to me where I should put them, and how I can reference them from the appropriate place.

The instructions here don't seem to apply since I installed the pre-made extension.

How can I do this?
