Not if you ever want to modify that file - although there are online utilities that will "unminify". Also if it part of an extension then both files should be in the extension.
so the software automatically references the minified file when both exist in the same folder, i.e. custom.css and custom.min.css?

No - it will use the one that it it told to load
please excuse my ignorance, but how is it told to load a specific file, where is the are load instructions located?

There is no automatic switching from non-min to min css or JS files anywhere in phpBB.

ok, i see references in the overall_header.html file and a few other locations, would it make the most sense to just minify specific css files without giving them a min.css extension?

Probably. Maybe just rename the original to custom.original.css and give the minified version the name custom.css
