Upgrade from 3.3.7 question

Hello friends!

Usually I use the GoDaddy installatron to upgrade my phpbb site.

However, whenever I do that, I loose my logo and there's a few files I have to re-edit. I think they are the two that are for the private message notification. Apparently that triggers a spam issue on most ISPs?

Which of the Update options would be best? I'm a bit uncertain about the details on each.

If I can avoid the recovering of my logo over and over, and those private message files, that would be great!!
